JR West began to re-build 223 series vehicles for special rapid service from 1999. JR West introduced some new technologies and facilities to new 223 series (223-2000 series) on the occasion of building 223 series again. First, 223-2000 series were introduced the toilet for handicapped. Its body construction is that the pressed stainless sheet and the outside sheet are combined and those sheets themselves keep the strength although 223-1000's body is constructed with the outside sheets and inner beams as usual (Only beams keep strength). 223-2000's body surface is flat and smooth. Windows are heat ray absorption glasses, so blinds are omitted (blinds are installed in 2001's summer again). The designed unit formation of 223-1000 series are consisted of 1 motored car and 2 trailer cars, but actual ratio of M-T is higher than designed ratio, because its actual formation is 3M-5T (8 cars set) or 2M-2T (4 cars set). A motored car usually equips 4 motors, but 223-2000 series can leave out 1 or 2 motors a car. As the result, the ratio of motored axle to trailer axle on 223-2000 series becomes close up to 1:2. Motored cars omitted one motor are classified into -3000 sub-series. Moreover, since the capability of the auxiliary power supply or the air compressor improved, some motored cars, which are classified into Moha222, are not equipped with the auxiliary power supply and the air compressor.

The floor of 223-2000 series becomes 20mm lower than that of 223-1000 series, so 223-2000 series can have the lower center of gravity. For this reason, bogies are changed into WDT59/WTR243 with which the top level of the bolster is made low. Although some air conditioners of 223-1000 series are fitted under the floors in order to make their center of gravity lower, all air conditioners of 223-2000 series are fitted on the roof.
All motored cars built from 2003 are equipped with 4 traction motors and the auxiliary power supply so motored cars classified -3000 sub-series and Moha222 disappeared. However, the motored cars which omitted the compressor remain and it is classified into -2100 sub-series. Moreover, six-car formation of 223-2000 series appeared for the first time. Moreover, six-car formation of 223-2000 series appeared for the first time. Windowpanes made by UV-Cut Glass changed into green color.

223-2000 series vehicles, built in 2006 with the start of operation after the completion of work to change DC electrification, adopt the curved lighting cover made by the glass fibre. The material of the air conditioner's outlet is also changed.
Now 223-2000 series are used on special rapid services of JR Kobe and Kyoto lines.
